R1100S vibration

Had a replacement engine fitted after substantial compression level loss on the right side. The new one starts, stops and runs well but vibrates more than the last engine at mid revs. I have balanced the injectors. I took it to a main dealer who had a bit of a look. I asked whether the timing may be a bit out. They advised that assuming it is close, the automatic ignition computer system will make sure the timing is right. Is that correct? The dealer did tell me of a previous such issue. They told me they filled the bars with some rubber solution to reduce the vibration! Same as turning up the radio when the cam belt starts to make a noise! Plugs are ok.
I appreciate this could be a gear box or transmission issue but this gearbox was rebuilt by that firm in Sleaford about 20k ago. I have checked the rear UJ which is fine. I did not remove the swing arm to absolutely check the front UJ but from what I could feel, I don't think there is wear in it.
I will ride the bike until the issue becomes obvious or the bike gives up. However I will appreciate any ideas.

If it's vibes through the bars it's
unlikely to be transmission problems.
ccp (cat code code plug) may help. Exhaust issues may affect it also, most of it is covered in this thread.

Check what ccp is fitted (if any ) and either remove it or swap for a different one?

Some basic questions please -
Where is the CCP on the bike?
Mine was removed and given to me when a dealer sorted an intermittent electrical failure problem - which turned out to be a wiring fault on the immobiliser. I still have the CCP.
I assume that putting it back or replacing it cannot have an unresolvable negative impact on how the bike runs - it currently vibrates a bit but is ridable - I don't want to go permanently backwards.
What is TBS?

Throttle body sync =tbs . CCP is located in the L/H fairing electrical box. it is just about possible to remove the lid of this box with the fairing in place but a few minutes removing the L/H fairing panel is preferable!.

Refitting the ccp or replacing it with a different one is completely reversible , it's just an electrical plug with different pins shorted which afaik gives access to some slightly different motronic maps mainly for different markets with different quality fuels etc.
I haven't replaced an engine in my 11S yet.... but I don't know how sensitive they are to correct torqueing of engine to frame bolts etc in terms of vibes?

The CCP which was fitted but them removed was light green. i have replaced it but with no impact. The bike is standard with standard exhaust. I assume I need to connect 30, 87 and 87a - do you agree?

I guess so , its a matter of experimenting , I've only ever swopped between yellow and no ccp and up to now I've never used jumper cables

My bike does vibrate but not annoyingly.

Hi Leytonman.
That's a good combination.
Just don't include pin 86 to 30. This drops power by 25kW. Yeah !!!
Pale grey CCP. For Switzerland and for octane <91.
I'm setting up a dash mounted switch to have a switchable 'rain' setting, ie 25kW less in the wet.
There's a table (which I had until until a hd crash) that shows the jumper links for each colour CCP.
